As for the most popular pairings in theFire Emblemfandom, that can easily be determined by the amount of fanfiction, fanart, and content the fans have made for the various couples. Many of the most popular ships are not even canon in the games, as many of them are between two women or two men (and those relationship options are severely limited in the game).
For what makes a couple more popular, a lot of it has to do with favorite relationship tropes. Fans ofFire Emblem: Three Houseshave an eye for couples with the most interesting dynamics.

There is just something so fun about pairing different characters together and watching what occurs. Some of the most popular couples are totally made up by fans while others are relationships that can actually blossom in the game. There are so many great couples that it is no wonder Fire Emblem fans usually play the game more than just once.
15Sylvain And Felix
Sylvain and Felix have one of the best romantic epilogues out there, and they are not canonically a romantic couple. While the epilogue says they are just friends, its last sentence says “. . . In later years, they became so close that they passed away on the same day as if conceding that one could not live without the other.”

Fans latched onto Felix and Sylvain’s relationship for more than just the epilogue though. Sylvain is one of the few characters who manages to get Felix to blush and smile. Felix is one of the more grumpy and hostile personalities in the game, and Sylvain seems to bring a warmer side out in the man.
14Shamir And Catherine
Shamir and Catherine are characters that feel like they were made for each other. They are both more mature than other characters, and already see each other as partners from the beginning. They are a little different in personality, with Shamir being quiet and Catherine being loud. The difference only makes their relationship more fun and interesting.
Their ending is especially telling, mentioning that they are inseparable, face hardships together, and could defeat any foe with their combined strengths.

13Claude And Hilda
Claude and Hilda are a possible canon relationship in the game and one that is the best due to their dynamic. Unlike Eldegard with Hubert and Dimitri with Dedue, Hilda is not loyal to Claude due to servitude or debt. She simply believes in him and his cause. They look at each other as equals but still have a bond comparable to the leaders and their sidekicks of the other houses.
The two personalities also complement each other quite well. Both of them try not to take life too seriously and are not afraid to play dirty.

12Ferdinand And Hubert
Hubert and Ferdinand are another non-canonical pairing that is widely popular among fans. However, this fanon ship didn’t spawn out of a void. The A+ support scene between Hubert and Ferdinand is the only one in which Hubert blushes (discounting the S support with Byleth).
Their relationship is certainly an “opposite’s attract” sort of deal. In their epilogue, it is said their opposing personalities end up bringing out the best in each other.

11Hilda And Marianne
Marianne and Hilda are a lot like Hubert and Ferdinand in that they have opposing personalities, are in the same house, and are not a canon couple. Hilda comes across as a confident extrovert while Marianne keeps to herself and is afraid of being ridiculed. In their support scenes, Hilda sort of adopts Marianne as her friend, and the two balance each other out with their opposing personalities. They are even opposing in combat, with Hilda typically used as a physical tank andMarianne used for magic.
Since they are both pretty characters, they are very popularized as a couple in fanart.

10Linhardt And Caspar
Once again, opposites attract. Caspar is incredibly headstrong, energetic, and passionate while Linhardt is all about relaxing and not worrying too much. They are also not a canon couple in the game.

Despite not being a couple, fans can’t help but notice that their dynamic can be quite romantic. Caspar can inspire Linhardt into action while Linhardt can pull Caspar back when he gets too energetic for his own good. They are also both in the same house, so their supports are often watched by fans.
9Felix And Annette
Among the female characters, fans actually adore the pairing of Annette with Felix. This is part of the whole opposites attract trope. Felix is a fierce combatant and grump while Annette is full of sunshine and cheer. Even in their ending, it is mentioned that others in the Kingdom love their pairing. Annette even gets into songwriting with Felix.
In terms of fan art and fanfiction of this pairing, there is plenty out there.

8Ingrid And Dorothea
While they are both in different houses, Ingrid and Dorothea have a special connection through Ingrid’s Paralogue content. In her Paralogue, she is getting married off to a noble and is not very happy about the set-up.Dorothea of the Black Eagle housecomes in and vows to help Ingrid break off the marriage. While a lot of fans hoped this would lead to Ingrid and Dorothea having romantic interactions, it didn’t (though Dorothea definitely flirts with Ingrid). The couple is not canon.
Even this pairing fits into the mold of opposite attract, as Dorothea is into make-up, socializing, and parties while Ingrid is a tomboy who prefers physical activityand riding Pegasusto anything artsy and romantic.

7Dimitri And Marianne
Despite being from different houses, Dimitri and Marianne make an adorable couple. In their ending, Marianne becomes a wise queen that helps Dimitri rule Fodlan.
The conclusion of their lives has even brought a tear to some players' eyes. It describes Dimitri passing away from illness while holding Marianne’s hand until the end. Then when Marianne’s journal is uncovered, it is seen that she wrote “I would not trade our time together or the happiness we knew for anything.”

6Claude And Byleth
The most popular characters in the game areClaude, Dimitri, and Eldegard. They are the heads of their houses and the characters that Byleth interacts with the most.

Claude is the head of the Golden Deer house and shows throughout the game that he cares deeply for Byleth. Fans couldn’t help but fall in love with him for his laid-back but dutiful and compassionate personality in the midst of war. While Byleth is portrayed as a usually serious character, Claude adds wit and some trickster charm to the teacher’s otherwise stressful life.
